The remaining XX% of USCIS is funded through user fees. So in theory these operations should be unaffected by a shutdown. Instead E-Verify is up and running while the USCIS Director claims that the agency won't be processing visas because of the shutdown. Historically USCIS has mostly remained operational during shutdowns precisely because it is almost entirely fee funded"
